You need to look back in the kindlegen log for messages that start with "Error". For example see this log from converting a book with a reference to a non-existent HTML document in the NCX:

Ummm.... you did notice that I was using 26GB of memory out of a total of 32GB? I did not think that I needed to state explicitly that I was using a 64 bit version of Calibre running on a 64 bit version of Windows.

Does Calibre even support PAE?

am having the same problem - using 64 bit - it is stuck on 47% - when i view job details and the debug folder it has never created the output directory. the book has about 180 pages with a few images and a very complicated Toc - it is generated form inDesign as an epub which I am trying desperately somehow to convert to mobi for Kindle.
Also when looking at the log file it references files it cannot find - wonder why that is?
And I am a bit confused as to the settings in the ToC - it says insert links if less than 6 chapters detected - does that mean it won't insert any links if there are more than 6 chapters? - I have set this to 100

The log shows a different problem from the one you have described.

That log is from 32-bit calibre and "MemoryError" at the end indicates that it has run out of RAM and so the 64-bit version is required to have enough to memory convert that book.

Quite right - so I did manage to get 64 bit installed and reran the file. it is now stuck at 67% after 55 hours - 20 hours ago it created the "processed" folder and all files seem to be there but still no MObi file. I ran the epub through epub check and it was fine - epub created form In Design - there are some footnotes.
Please - any ideas would be helpful.

Instead of calibre you can use kindlegen, Amazon's tool for converting EPUB to MOBI.

If you prefer a GUI interface you can use Kindle Previewer. That invokes kindlegen and allows you to save the resulting file.

Are you converting to KF8 or are you converting to dual-format? If you are converting to dual-format or Mobi, stop the conversion and start it over converting to KF8. The ePub is too complex for Mobi and by converting to dual-format, you are converting twice in two different formats.

So stop the conversion and convert just to KF8 is that's not what's going on.

In my experience Kindlegen works well with almost all books. When it doesn't there is usually a problem with the structure or formatting of the book.

Books that do not declare the character encoding used sometimes result in odd characters from kindlegen, for example smart quotes become garbled. This can be fixed with the Encode HTML in UTF-8 option of the Modify EPUB calibre plugin.

And neither kindlegen or calibre is going to do a good job converting a fixed-layout EPUB.

Usually, when a conversion bogs, it is either insanely complex (for the target format) or has EPUB validation issues. (Just because you bought a book, does not mean the code is clean

. Calibre Editor routinely flags code errors. size with no units, arguments that are not permitted in EPUB (just because it can be used in a WEB page, does not make it valid in an e-book)

If you are converting to dual-format or Mobi, stop the conversion and start it over converting to KF8. The ePub is too complex for Mobi and by converting to dual-format, you are converting twice in two different formats. So stop the conversion and convert just to KF8 is that's not what's going on.

(Just because you bought a book, does not mean the code is clean . Calibre Editor routinely flags code errors. size with no units, arguments that are not permitted in EPUB (just because it can be used in a WEB page, does not make it valid in an e-book)
